Building a computer off a simple base computer(Compaq) that I scrounged off my friend to make into a decent gaming pc, wanted a second hard drive for additional storage. It was working fine until the incident. I've looked up how-to's and other people just having a problem with it but it seems no one is in the same situation or circumstance. So now I need help from anyone and anybody with knowledge in an area that I am not to familiar with. When I got this computer it had two sata hard drives plugged into a (Manufacturer: ASUSTek Computer)(Brand: Phoenix Technologies)(Model: Altair) motherboard with IDE ports. The primary hard drive is a Seagate 120gig and the second was a Seatgate 500gig, primary was for the OS, Windows Xp Service Pack 3 32bit, and the second was just extra storage. I have put a jumper on the second hard drive to set it to slave, or at least I believe so, well it's limiting it to 1.5g/s transfer rate instead of 3g/s but it was working before without the jumper. Anyway, I was uninstalling some software from the secondary hard drive and I got an update for windows that would require a restart. Well, with some 'perfectly' timed loading lag, didn't have that much ram, and mis-clicked restart. When it comes back around I can't in anyway access the second hard drive so I thought unplugging it and plugging it back in it would work, when the computer is off, and the screen goes black after the windows loading screen. Did I officially break it or am I just doing something wrong?

Uh, something sounds conflicting to me? You mention both SATA and IDE. IDE drives come with either DS, Drive Select or Master/Slave jumpers set (or none if Master). SATA drives do not have these.
Are they really SATA drives, blue connectors, 8 wires or so, or 40 pin flat ribbon cables connecting them?
Transfer rates are set by the h/w, not jumpers.. SATA 1 drives at 1.5GB's and SATA 2 at 3.0GB's determined by the drive h/w.

Well, didn't expect such a fast response. Err, I was worried I would confuse one thing with another. it has a red connector for the data also it says sata in the bios. computer is a Presario EX304AA-ABA SR1900NX NA630 , Seagate Barracuda 7200.9 (120gig), and a Seagate Barracuda 7200.11 (500gig).
OK, both are SATA II then..
You have NO jumpers and the BIOS should see both drives? It doesn't?
The throughput, well, there is the hypothetical limit and real limit.. you might find THIS interesting reading.
I think you might have had the computer in a RAID configuration before and you changed things without resetting the RAID controller? Each RAID controller is set up differently, some use CTRL-J right after the BIOS splash screen, others by different means. I'd check that and remove the jumper you put on.
